This happens because although EndNote's base fonts are set in the preferences it is also possible to set a different font within an individual reference. Sometimes this is what is wanted (e.g. to add some Greek characters within a reference), but mostly it is a mistake. Once a font is set like this it persists even if the base font is reset. In addition, if a font change is incorporated in a field which is stored for re-use by the Term Lists (e.g. a journal title) the font-change will re-appear every time EndNote uses that field as a typing short-cut.
To stop this from happening you should correct the records where the font is explicitly set. Also delete the term lists containing the stored short-cuts and regenerate them from the corrected records.
